What Riley said is 100% correct. And besides, why would Ellie and Joel suddenly side with the people that were trying to kill them in Boston?
Indeed. Expanding on @Riley, there are no good people or bad people, just folks trying to survive, as simple as that. No character in The Last of Us universe are completely heroic or evil.
Also, as @M67 said, Joel and Ellie allying with the military we have seen is out of character.

Gonna have to disagree with you there. Even in the world of TLoU, there are things one can do that would be decidedly good or bad. Say you're walking along a bridge and you see an injured woman. She's no threat to you.
Option A: You do what you can with what you have to help her. That's logically something a good guy would do, right?
Option B: Just because you can, you hoist her over your shoulder and chuck her off the side of the bridge to her death. Thus you're clearly a bad guy.
